when i minimize the entities window(n) the whole program minimize

Sounds more like a Gtk issue?

hmm i really dont know i have it for i had the first netradiant and its not a problem of my pc bacause its every time the same on restart/reinstall(i mean windows) /other pc... under win xp and 7

i've got the same problem on win xp ... I adapted myself to the problem

I don't minimize windows (tiling wm) but I've tried in Fluxbox and it works (minimizes only the entities window, not the whole program)
Maybe is Windoze GTK issue?

Also, Netradiant's windows doesn't work well with tiling window managers. It overlaps other windows, floating over them, trying to have a fixed width or I don't know what.
Also happens with some gtk apps.
